I've been using assault rifle, katana and a little non-lethal silenced handgun that I cobbled together. I'm not sure if there's a huge benefit in having a non lethal weapon but I have it anyway
. There was one side mission where there was a sub-request to leave the target alive so I assume maybe I got more dollah for not slicing him up.
But in general I've found that assault rifle at range (more open areas) and katana close quarters (in buildings etc... Stairways can be a choke point massacre of severed limbs lol) has been working well for me.
