The effects of that are kind of subtle if you kill off the council a new one takes it's place and they don't take too kindly to humans.

A couple of questions though

Does the storyline in 2 become heavily affected by your actions in 1?,i killed the council off you see.. do they remain alive in Mass Effect 2 if you choose the other option at the end of the 1st one?
