Yeah, I read up more about the Eikons, apparently, unlike Primals they can keep summoning themselves, they don't require worship, so trapping them is pretty much the only way to stop them. I reckon they will be unleashed, and Hydrus will enlist our help in resealing them with Garlean technology

I think it's likely. The AST quests in particular feel like they're building it up as a place we'll visit eventually.
