I do think that the 'Alejandro' chorus goes on for too long, she must say it over 100 times in that video. At the end it's a bit pointless as well, when all you can hear is "Alejandro, alejandro, ale-alejandro ale-aljandro"

It's a message on homosexuality and how Gaga wants to have a relationship with her gay friends but they only want friendship and they push her away.
Personally I believe it also commentates on how religion and the army shun homosexuality and in the video Gaga is trying to repress that.

Not really. What I think is happening in that scene is she's trying to turn them or else she's trying to act like more of a man, so they'll be attracted to her.
Then they turn on her, but they don't rape her.
