Thor is over-powered in The Avengers films, that's why they have to keep him "out of the way" doing other things half the time, he could basically do most of it himself making the rest of the team pointless, and that's boring! Also he just flies around throwing his hammer and effortlessly smashing things to pieces. In video game terms, it'll like a character having one super awesome ability on one controller button, and the easiest way to play the game being "just mash that one button repeatedly". Which gets boring after a while! Cap occupies a sort of middle ground where he has enhanced strength / speed etc but still needs some skill in his fighting.
Hawkeye and Black Widow are only human so are basically support roles. Iron Man and Hulk are powerful but have their obvious weaknesses; Hulk being only barely in control and Iron Man being totally reliant on his tech (if it fails, he's just some bloke, and he's screwed, he can't even fight like Hawkeye or Black Widow). Thor doesn't really have ANY weaknesses. He's good in The Dark World because it's just him so they can throw countless super-powerful enemies at him for him to defeat which levels the playing field. In the Avengers he's too much. He does have some good one-liners in the new film, though.
In other words... it's the same reason that Batman is a more popular DC character than Superman, even though Batman has to use his feet and fists whereas Superman could just pick up the moon and throw it at someone.
To reiterate though... Scarlet Witch >>> all of them
