I don't believe the conspiracies these days, however it wasn't without merit - he wasn't just "non white" he was actively Muslim, and the future king of England having a Muslim half-brother would have been a huge political "problem", especially at that time. The 90's may have felt quiet but behind the scenes, the wheels were well in motion post-Gulf 1 for 9/11, War on Terror, Gulf 2 etc. and it would have been a huge spanner in the works.
