I think it's better in the long term, yes.
The mother has their reasons for not wanting to stay with the father, a child should not be a burden to happiness. Furthermore, if she were to stay with the father she would be in an unhappy marriage which would be further detrimental to the childs development. In an ideal World - each child has a 2-parent family, but this can't always be the case. By forcing a couple together, it can only serve to make a volatile environment around the baby.
The best decision is for the mother to leave the husband, but remain in regular contact and visiting in order for the child not to lose contact with the father. Of course this can depend on whether the father wants this.
