Well it's a term brought to light many years ago in a less enlightened time that seems to have stuck. Not all words and terms are interpreted exactly as written in the English language.
To clarify, homophobia is more akin to racism than to a fear of spiders. Although a fear of the unknown
is thought to be a factor of people's perceived hatred.
