Which has a lot of meaning to it then winning a show, best reality contestant means she has won it all.

If she really was a good reality contestant, she probably would've won the show she was on; but she didn't. She lost, and even when she was given a second chance, she still lost, miserably.
Whereas there were other housemates who got far and who weren't even given a second chance. So that would make them much better contestants, as they came closer to winning.

No, it doesn't, it just means they won an award. And that's it, really. Nikki wasn't up against contestants from every single single reality show ever so you can't say that it means she won every single reality show.
And the award wasn't best housemate, it was best reality contestant and there were only like 5 people nominated anyway.

But your point was, if Nikki was so popular how comes she didn't win the show, so my question is if those winners were so very popular because they won, how comes they lost a National Award against an unpopular housemate.

Probably because the winner was decided by a panel of judges, who were most likely biased. Big Brother, however, let the public choose the winner, and Nikki is the only person who lost twice. And IIRC, the only winner she was against was Pete.
