I think it was genuine. She may have had her issues with Jonathan to begin with but over the past week they have really got on and Nicky and Jonathan both said this. When Jonathan was thinking about leaving it was Nicky and Gery who talked to him about it. I know i would have felt awkward if an older man started crying. Nicky isn't a very affectionate person but i thought she felt genuine affection of Jonathan at that point.
