They know major moments from the unfinished books but the general story will probably be pretty different I'd imagine. There are already things from season 5/6 which are next to impossible to happen in the books based on where characters were in the last book (mostly Stannis related scenes).

It's annoying but I suppose most other films and shows that are based on other material differ from it hugely, whereas they actually did a really good job of following the books here for the first 4 seasons.
