I thought the whole point of programming was for her to stay in the unreal world and have no idea of reality

It was never stated outright (I assume it will be next season) but it was heavily implied to be Ford once we found out he wanted to set the Hosts free. Also when one of the technicians checked who'd been modifying Maeve's code, it came up as Arnold (and we know Ford was finishing what Arnold started).
