I don't think they would, "faith" and (to be blunt) habitual selective blindness are built into religion from the ground up. If they hadn't seen it with their own eyes (actual aliens and ships) they would claim that it was a lie / hoax / it didn't happen / false evidence was planted by God for unknown reasons (I have heard 7-day hardcore Christians claim that Dinosaurs were around a few thousand years ago, and that God deliberately made it SEEM like fossils are older, for... some reason??).
If it was indisputable that they were really here, their ships were in the sky, and they were talking to people then they would go for the second fallback: that God also made the aliens and that any meddling they did with our DNA / hand they had in the creation of humanity was part of a plan set in motion by God, so really, everything is the same. You'll see this in the "Scientific Christians" who do believe in evolution and that the Earth formed over billions of years. They simply "reinterpret" (read: alter) the meaning of religious texts to suit, so all of a sudden the 7 days of creation are a metaphor, evolution did happen but it's all part of a design set in motion by God, etc. etc.
They'd find a way to warp the facts to make them fit, basically. They always do. You'd probably have a cult or two springing up claiming that Jesus was in fact an
alien sent by God to get us back on track.
